Generate:Biomedicines is a biotechnology company founded in 2018 by Flagship Pioneering that treats protein design as a generative modelling problem. Its Chroma model produces novel protein structures conditioned on desired properties, and the company pairs these designs with high-throughput laboratory validation. It has advanced antibody and protein therapeutics into clinical trials from computationally generated candidates.

The Role:

Location:  Andover, MA

Generate:Biomedicines is seeking an experienced Senior Scientist I to independently lead complex protein production and characterization efforts in support of drug discovery and platform initiatives.

This individual-contributor role will work across upstream construct and expression strategy, mammalian and cell-free protein production, downstream purification, and fit-for-purpose analytical characterization. You will define technical approaches, integrate data acrossworkflows, and make recommendations that enable confident scientific decisions across multiple protein modalities and stages of work.

You will serve as a technical point of contact for protein purification and characterization strategy, partnering with cross-functional teams and external collaborators to align material quality, scale, timelines, and downstream requirements. You will also help advance scalable, data-rich workflows that improve throughput, reproducibility, and organizational learning.

Here's how you will contribute:

  • Independently define, plan, and execute complex protein production, purification, and characterization strategies across multiple discovery and platform initiatives. Establish technical milestones, decision criteria, dependencies, and risk-mitigation plans.
  • Lead the design, optimization, scale-up, and troubleshooting of protein expression workflows, including transient mammalian and cell-free protein synthesis platforms. Provide technical input into construct design, molecular biology, and stable-expression activities as needed.
  •  Lead purification workflow development from capture through polishing, with particular emphasis on larger-scale or later-stage protein production. Design and interpret chromatography screening studies, including predictor-plate approaches, resin selection, operating-condition optimization, and scale translation.
  •  Produce high-quality protein material across a range of formats and scales. Partner with downstream stakeholders to establish fit-for-purpose quality attributes and acceptance criteria based on intended use.
  • Select, apply, and interpret appropriate analytical and biochemical characterization methods to assess protein purity, identity, concentration, oligomeric state, aggregation, stability, and other relevant quality attributes.
  • Integrate expression, purification, and characterization data to identify root causes, resolve complex technical challenges, evaluate trade-offs, and recommend next steps. Clearly communicate the evidence, assumptions, risks, and uncertainty supporting technical decisions.
  • Serve as a technical point of contact for protein production, purification, and characterization strategy. Influence cross-functional decisions by translating scientific findings into clear recommendations for discovery, platform, analytical, and data-focused partners.
  • Lead technical interactions with CROs, CDMOs, vendors, and other external partners as appropriate, including defining technical work packages, supporting method or process transfer, reviewing data, troubleshooting issues, and ensuring that deliverables meet scientific requirements.
  • Drive the development of scalable, reproducible, and well-documented workflows. Advance the thoughtful use of automation, high-throughput approaches, structured experimental data, and AI/ML-enabled tools to improve scientific productivity and learning.
  • Develop and share new methods, technical standards, and best practices. Advise and mentor colleagues, provide constructive scientific feedback, and contribute to an inclusive, collaborative, and high-performing team.
  • Demonstrate accountability for scientific quality and delivery by tracking progress, proactively surfacing risks, and communicating successes, setbacks, and lessons learned with clarity and transparency.

The Ideal Candidate will have:

  • Independently define, plan, and execute complex protein production, purification, and characterization strategies across multiple discovery and platform initiatives. Establish technical milestones, decision criteria, dependencies, and risk-mitigation plans.
  • Lead the design, optimization, scale-up, and troubleshooting of protein expression workflows, including transient mammalian and cell-free protein synthesis platforms. Provide technical input into construct design, molecular biology, and stable-expression activities as needed.

  • Select, apply, and interpret appropriate analytical and biochemical characterization methods to assess protein purity, identity, concentration, oligomeric state, aggregation, stability, and other relevant quality attributes.
  • Integrate expression, purification, and characterization data to identify root causes, resolve complex technical challenges, evaluate trade-offs, and recommend next steps. Clearly communicate the evidence, assumptions, risks, and uncertainty supporting technical decisions.

Education and Experience

  • Ph.D. in biochemistry, molecular biology, bioengineering, chemical engineering, protein sciences, or a related discipline, with typically 4 or more years of relevant industry experience; or B.S. or M.S. in a relevant scientific or engineering discipline, with typically 12 or more years of relevant industry experience; or An equivalent combination of education and experience that demonstrates the technical depth, independent judgment, and scope of impact required for the role.

Nice to Have

  • Experience with stable-expression systems and stable cell-line development activities.
  • Experience with construct design, cloning, vector design, or related molecular-biology workflows.
  • Experience working with engineered proteins, multispecifics, novel scaffolds, or other complex protein modalities.
  • Experience integrating protein design information into expression, purification, or characterization strategies.
  • Experience with automation, high-throughput experimentation, laboratory information systems, or structured experimental-data environments.
  • Experience managing technical work conducted by CRO, CDMO, or vendor partners.
  • Experience developing workflows or methods that were adopted beyond an immediate project or work group.

Who Will Love This Job:

This is an opportunity to shape how Generate produces, characterizes, and learns from protein material in a modern, data-rich discovery environment. Your work will directly influence critical scientific decisions while improving the speed, quality, scale, and reproducibility of workflows used across discovery and platform initiatives.

You will combine hands-on science with meaningful technical ownership, broad cross-functional collaboration, and the opportunity to develop approaches that enable the advancement of next-generation biologics.

About Generate Biomedicines

We are a clinical-stage generative biology company pioneering the AI revolution in drug design and development. We are advancing a new approach to drug creation-one grounded in the ability to design proteins with defined biological intent. By integrating machine learning with large-scale experimentation, this approach aims to reduce the uncertainty, time, and cost associated with developing protein-based medicines.

Founded in 2018, we are advancing a growing pipeline of clinical and preclinical programs across multiple disease areas and protein modalities. By unifying computational design and clinical development within a single operating model, we translate this approach into clinical-stage programs and are leading a shift from traditional drug discovery toward systematic drug generation.

At Generate:Biomedicines, we collaborate across disciplines in new ways to invent and innovate. We bring diverse perspectives to a shared goal of delivering better medicines to patients in need, faster, guided by our values and leadership behaviors.

Generate:Biomedicines is committed to equal employment opportunity regardless of race, color, ancestry, religion, sex, national origin, sexual orientation, age, citizenship, marital status, disability, gender identity or Veteran status.
